Berekum Chelsea struck first in the 25th minute, Emmanuel Sarpong scored from outside the box to make it 1-0 for the away side.
The Porcupine Warriors pulled parity in the dying embers of the first half, Eric Zeze scored from close range to make it 1-1.
Asante Kotoko scored the winner in the 66th minute. Ugandan international Steven Mukwala leapt high to head in a precise crossing from Enock Morrison.
